The church was founded in 1887 by the Irish missionary Samuel Alexander Bill. He came from Belfast in Northern Ireland. Bill named the mission after the Qua Iboe River in the southeastern area of Nigeria. In 1932 mission work was extended to northern Nigeria (among Igala and Bassa people). In 1944 the mission stations were constituted into a church. Today the church has spread throughout the country, but it continues to have its strongest roots in Akwa Ibo State, Imo State, and Benue State. In 1960 the church started establishing churches in the larger towns of Nigeria.
